Isabelle was born in 1270, the second daughter of Hugues IV, duke of Burgundy, and his second wife Béatrix de Champagne, dame de L'Isle-sous-Montréal.
In 1272 as an infant she was betrothed to Charles of Flanders, born about 1266 to the later Robert III, Graaf van Vlaanderen, and his first wife Blanche d'Anjou. Her betrothed died in 1277.
On 6 February 1284 Isabelle married Rudolf I von Habsburg, king of the Germans. The bride was fourteen years old and the groom almost sixty-six. She seems to have been younger than eight of his children from his previous marriage to Gertrud von Hohenberg. She was a year older than her stepdaughter Guta (Bona) von Habsburg, his ninth child and wife of Wenceslas II, king of Bohemia and Poland.
Their marriage remained childless. Rudolf died on 15 July 1291, and was succeeded as Duke of Austria by his co-ruling sons Albrecht I and Rudolf II.
Isabelle returned to the court of Burgundy and was granted the title of Dame de Vieux-Château on 20 November 1294. She had a second marriage to Pierre IX de Chambly, seigneur de Neaufle. Their daughter Jeanne would have progeny with both her husbands, Philippe de Vienne, sire de Pagny, and Jean de Vergy, sire de Mirebeau, de Bourbonne et de Sailly.
Isabelle died in 1323. Her husband had died before 1319.
